The movie starts off with an unknown young woman kissing her boyfriend when suddenly he is gasping in pain because of this young women's manifestation of her mutant power. Marie D'Ancanto, this young women, is completely shocked by these new powers and runs away from home in fear of hurting others. She uses the name Rogue as she leaves town. She discovers another mutant, Logan, or more well known as Wolverine, who makes a living as a cage fighter. As he leaves Rogue slips into his truck hiding under a blanket because she has no where else to go. Just as Wolverine discovers Rogue in his truck he is assaulted by a mutant known as Sabertooth. As Wolverine and Sabertooth are fighting, more mutants show up to assist Wolverine and Rogue and overcome Sabertooth.
The movie progresses with Wolverine waking up in a mansion, which is actually a school for young mutants owned by Professor Charles Xavier. Here Wolverine meets Jean Gray who is making sure he isn't hurt. As wolverine is getting adjusted to the mansion, the brotherhood, Magneto's group of mutants, is causing trouble elsewhere. He has built a machine that can change humans into mutants, but not stable ones.
Back at the mansion, Mystique, posing as Iceman, convinces Rogue that Xavier is mad at her and makes her run away. As the other mutants find out she is gone they go searching for her at the train station. There they meet mutants Toad, Sabertooth and Magneto who hinder their progress at recovering Rogue. Despite the X-Men's attempt to recover Rogue, the villains get away with her for Magneto's plan.
Senator Kelly, Magneto's latest experiment, makes a journey to the mansion even though he is in an extremely unstable state and his molecular structure could break at any point and tells the X-Men about Magnetos' plan and his machine. The X-Men quickly assemble and go to liberty island in hopes to stop Magneto. As The X-Men are battling the Brotherhood, Magneto is preparing to use Rogues power as a conduit for Magneto's power to make his machine work. This would result in a massive explosion turning normal humans into mutants and killing Rogue at the same time. Eventually the X-Men overcome the Brotherhood except for Magneto who currently can barely stand because Rogue has drained so much of his power. Storm and Jean use their powers to throw Wolverine up to Rogue to stop the machine from progressing any further. Wolverine successfully does this and saves Rogue's life by having her touch him as he has the power of enhanced healing. In the end the X-Men successfully stops Magneto's plan with everyone safe.
